Abstract  

The vacuolar H+-ATPase (V-ATPase) is an essential proton pump found in every eukaryotic cell. Misregulated or defective V-ATPase leads to widespread human diseases such as renal tubular acidosis, neurodegeneration and cancer, with many disease-causing mutations found in the enzyme’s Vo proton channel sector. Here we report the cryo-electron microscopy structure of lipid nanodisc-reconstituted yeast Vo determined at 3.5 Å resolution. Isotropic map resolution allowed building of a ~95% complete all-atom model of the complex, providing unprecedented detail for the residues involved in proton translocation. Based on the structure and available mutagenesis data, we suggest a mechanism of proton transport across VO. The structure also suggests the mechanism of disease-causing mutations in human VO, thereby illuminating new avenues for therapeutic intervention.
